Misbegotten is episode 2 of season 3 of Stargate Atlantis, first aired in 2006.
Two hundred Wraith turned into amnesiac humans, penned on a planet: the expedition plays benevolent jailer of a camp whose residents don't know what they are. The lie crumbles, the retrovirus wears off, and every solution considered looks like a crime. The camp's fate will end up being settled in fire, and no one will dare call it a victory.
Why it matters to the mythology
The Michael dilemma on an industrial scale: the series acknowledges that the retroviral weapon mass-produces tragedies.
The review
The logical, relentless sequel to "Michael": what do you do with two hundred people who don't exist? The episode has the courage to offer no clean exit, between Beckett's paternalistic indoctrination, the military's security reflexes and the camp's general hypocrisy. When everything burns, the heroes' relief is the harshest condemnation of all. Atlantis mines its darkest vein, and that's where it is at its greatest.
